水稻籽粒碱消值的全基因组关联分析及候选基因研究

摘要:
【目的】糊化温度(gelatinization temperature,GT)是评价稻米蒸煮品质与食味特性的关键指标,通常通过碱消值进行间接表征,基于碱消值指标解析稻米糊化温度的遗传基础。【方法】以139份西北早粳稻种质为材料, 分别在海南与宁夏两地开展田间试验,测定籽粒碱消值表型,采用一般线性模型(GLM)和FarmCPU模型进行全基因 组关联分析(GWAS)。【结果】海南地区碱消值平均为5.40,变异范围为2.00-7.00,宁夏地区碱消值平均为5.17, 变异范围为1.80-6.70。不同地区间该性状的变异系数较高,全基因组关联分析共检测到38个显著关联的SNP位 点,其中在海南环境下两种模型共同定位到6个QTL,宁夏环境下共同定位到8个QTL,两地共同检测到2个稳定的QTL区间。基于功能注释与单倍型分析,筛选出两个关键候选基因LOC_Os09g20820和LOC_Os09g20880。在灌浆期籽粒中基因相对表达量分析发现,LOC_Os09g20820在不同单倍型(Hap1,Hap2)间表达差异显著,而LOC_Os09g20880相对表达量较低且单倍型间无显著差异。【结论】基因LOC_Os09g20820的不同单倍型在水稻籽 粒碱消值表型上具有差异显著性,含有Hap2单倍型的品种中基因相对表达量始终显著高于含有Hap1单倍型的品种。LOC_Os09g20820可作为与水稻糊化温度相关的候选基因进行后续验证。

Genome⁃wide association analysis and candidate gene study of alkali spreading value in rice grains

Abstract:
【Objective】Gelatinization temperature(GT) is a key index for evaluating rice quality for cooking and eating,which is usually indirectly characterized by alkali spreading value( ASV). Based on ASV,this study aims to dissect the genetic basis of rice GT.【Method】A total of 139 early japonica rice germplasm accessions from Northwest China were used as materials. Field experiments were conducted in Hainan and Ningxia,respectively. Grain ASV phenotypes were determined,and genome-wide association analysis( GWAS) was per-formed using the general linear model(GLM) and FarmCPU model.【Result】The average ASV was 5. 40 in Hainan and 5. 17 in Ningxia. The variation range of ASV was 2.00 to 7.00 in Hainan and 1.80 to 6.70 in Ningxia. The coefficient of variation of this trait was relatively high between different regions. A total of 38 significantly associated SNPs were detected by GWAS.6 QTLs were co-localized by the two models in Hainan,8 QTLs were colocalized by the two models in Ningxia,and 2 stable QTL intervals were commonly identified in both regions. Based on functional annotation and haplotype analysis,two key candidate genes (LOC_Os09g20820 and LOC_Os09g20880) were screened. Further analysis of relative gene expression level in grains at the filling stage revealed that LOC_Os09g20820 exhibited significant expression differences among dif‐ferent haplotypes(Hap1,Hap2),while LOC_Os09g20880 showed low expression level with no significant differ‐ence observed between different haplotypes.【Conclusion】Different haplotypes of LOC_Os09g20820 showed significant differences in rice grain ASV phenotype. The gene expression level in varieties carrying Hap2 was consistently significantly higher than that in varieties carrying Hap1.LOC_Os09g20820 can serve as a candidate gene associated with rice GT for subsequent functional verification.
